Should have thought about this before giving the plot hooks to my players but it's too late for that now.

I need to work up some encounter maps for a ruined city that's beneath a coastal city - far enough down that it's below the water, though probably flooded in parts.

At this point i'm more looking for advice on any techniques or ideas to map this out.

Flooded can be done the way ProBono made his wateredge maps, I guess he
used a semi transparent overlay.

For items that should raise up through water, you could use items where you
made half the item semitransparent, this will give the illusion that the
semitransparent part is submerged.
